Hi Guy. I know that the starting lights cannot be used with the Trackmate board, but if I had a second parallel port, and configured the lights to run off of LPT2, would this allow the start lights in PCLapcounter to work (and have Trackmate board do the lap counting and power!)

you can't use LPT2 because Pc Lap Counter support only LPT1.
For starting lights you can use LPT1 or Phidget interface (you can connect up to 4 phidget interface).
The best solution is to use a Phidget interface 0/16/16, with a 0/16/16 you will have 16 digital output and therefore you can use it for starting lights and other lights (http://www.pclapcounter.be/other_light.html).
The easy solution is to use Phidget interface 0/0/4 or 0/0/8 because they have relay on board (really plug and play solution).
